A miracle was any extraordinary event which could not be explained by physical laws or scientific principles.

In 2258 of the alternate reality, Darwin proclaimed the USS Enterprise's stabilization over Earth's atmosphere to be a miracle, to which a skeptical Spock proclaimed that there were no such things. (Star Trek Into Darkness)

In 2268, Spock's brain was surgically removed yet he remained alive. According to Doctor Leonard McCoy, it was the greatest technical job he had ever seen. Every nerve ending in the brain had been neatly sealed; nothing ripped nor torn, and no bleeding, which he considered a medical miracle. (TOS: "Spock's Brain")

In 2374, as a massive Dominion fleet was traversing the Bajoran wormhole, also known as the Celestial Temple, Benjamin Sisko entered and addressed the Prophets, who had declared him their Emissary. They told him that the war between Starfleet and the Dominion was a corporeal matter and that it did not concern them. Sisko, however, pointed out that they could not claim that Bajor did not concern them, that they had made him their Emissary to the Bajorans and even encouraged the Bajorans to create a religion around them. He told them that if they wanted to be gods then to be gods, that he needed a miracle. At this, they caused the entire Dominion fleet to vanish, but warned him that there was a penance for this, that he was of Bajor but would find no rest there. (DS9: "Sacrifice of Angels")
