The Scanner can be given to Captain Stern in Slateport City in exchange for one of the items associated with Clamperl and its Evolutions; DeepSeaScale or DeepSeaTooth.

Pokémon Omega Ruby and Alpha Sapphire

The Scanner can be given to Captain Stern in Slateport City in exchange for a Clear BellOR or Tidal BellAS, which can be used to encounter Ho-OhOR or LugiaAS somewhere on Sea Mauville.

Ruby & Sapphire arc

The Scanner first appeared in Adding It Up with Plusle & Minun II, where Courtney and Tabitha managed to steal it from the Abandoned Ship, despite the intervention of Ruby and Sapphire. Blaise later modified the Scanner, fixing the broken equipment, and enabling it to track the Red and Blue Orbs on Mt. Pyre.

Omega Ruby & Alpha Sapphire arc

The Scanner reappeared under Blaise's ownership, using it to track the orbs as they returned to Hoenn alongside Archie and Maxie.
