Covert Cloak protects the holder from the additional effects of other Pokémon's damaging moves. It does not prevent Stealth Rock and Spikes from being set up by Stone Axe and Ceaseless Edge, respectively.
This also makes the holder effectively immune to flinching and being frozen, as these effects are only applied by damaging moves.
Covert Cloak does not prevent the removal of stat changes by Clear Smog.
Covert Cloak does not prevent itself from being removed with Knock Off.
